The Danes, who needed to win to advance, controlled possession but were taken off guard when Australia scored the winning goal after an hour.
Mathew Leckie completed an excellent counterattack with a low shot past Kasper Schmichel after Denmark lost possession of the ball in the Australian penalty area.
Due to goal differential, France, the defending world champions, took second place in Group D with six points, ahead of Australia.
Denmark, who finished last in the group and had only one point after three games, exited Qatar 2022 in a humiliating manner.
Australia will now take against the Group C victor on Saturday, with Poland, Argentina, and Saudi Arabia all having an opportunity to finish first (19:00 GMT).
